By re-installing Domino Server 6 CF2 over the current installation and then creating a new database (for the one with the re-occuring bad index) and copying over all the documents, I have solved the problem. I'm not sure if the re-install OR the new database creation (or both) solved it, but my suspicion is that it was creating a new copy of the database solved it.
